It's a fun question. For some reason, when the American Film Institute makes this list, the same names usually appear -- Hannibal Lecter, Darth Vader and Norman Bates. Lecter, I found quite charming rather than evil; Darth Vader ended up by turning into a goody two-shoes, while Bates was just nuts.
Just to be different, I'll vote for the shark in "Jaws."
Most evil in the sense of pure evil to the core monster is none other than the character Amon Goth, SS Nazi prison commandant brilliantly played by Ralph Fiennes.
Now if you were to consider most evil movie villain in terms of conventional 'bad guys' then I'd put Hannibal Lecter as number 1, followed closely by John Malkovich's character who tries to assassinate the president (In the Line of Fire)
Can we include villainesses? Then, Lori, played by Sharon Stone in Total Recall gets my vote! After all, she not only played cruel mind games with poor Arnold Schwarzenegger, she kicked him in the crotch, not once but twice! Ouch!
I kind of have a thing for villians ... like Harry in Spiderman! More because of the fact that he's cute but... I also like villians because they seem to have more of a drive to get what they want! Unlike superheros who just come in and say your bad... you must die!
-The Governor of California in The Mask of Zorro - as Captain Love stated when asked where they found the people to work the mine, "Wherever we wanted..." He even went so far as to put a pistol to his "daughter's" chest when being beaten at the sword by de la Vega
-Amon Goeth in Schindler's List - It is said that Ralph Fiennes did such a good job in his portrayal of Goeth, that some Jewsih survivors of the holocaust, whom were invited to the set by Spielberg, were really and truly afraid of him, even off-set, and caused a few of them to have flashbacks...
-Ed Harris' German Sniper opposite Jude Law in Enemy at the Gates - Anyone who'd hang a child deserves the title "Evil"
-Bruce Dern's Characters in both The Cowboys and Hang 'Em High - See them both, and you'll see what I mean...
-Darth Vader - Yes, he turned it around in the end, but along the way, he was just as bad as can be...
I was right about Sharon Stone being a villainess. Now the Chinese consider her to be a villainess for saying that the devastating earthquake was the result of the Chinese government's bad karma.
Aaron the Moor in "Titus"? Too flat. So 2 dimensional. What's his motivation?
Iago in "Othello"? much more believable. He has motivation aplenty, being so worked up about being not just under a black, but under a foreigner who is under a black. And the way he stabs Roderigo? Should have been in the back.
Richard III in "Richard III"! Ian McKellan is awesome and totally over the top. He can make an almost unbelievable villain believable. He's so totally evil that even his mother is cursing him as he heads to the climax.
Henry Fonda in Once Upon a Time in the West.
Gian Maria Volonte in For a Few Dollars More.
James Earl Jones/David Prowse as Darth Vader in the original Star Wars movies.
Orson Welles in The Stranger, and Touch of Evil.

Glenn Close's character gets my vote as well. Luis Cypher is also a good call. When they get around to doing a "Heroes" movie, I would add Sylar to the short list of possibles as well.
