What happens if Scotland beats Samoa and Japan beats the U.S.? That will mean South Africa, Japan and Scotland each have three wins and one loss. Which two teams will advance? Is it on total number of points scored, or number of tries or something else?
Can anyone figure it out for me?

Scotland will likely go through with more bonus points than Japan. Bonus points are awarded for 2 reasons... getting more than 4 tries in a game, and losing by less than 7 points.

@brainiac South Africa and Scotland would advance due to having bonus points.

Thanks but wouldn't Japan also get a bonus point if they beat the U.S. by a huge margin?

With South Africa having 4 bonus points, Scotland having 2 and Japan having 0, the only way Japan can match Scotland in bonus points is if they score four tries but still lose against the US. If they win and score four tries, they still only have 1 bonus point. Here is the current points table -

Can we just rescind the other teams' bonus points that they got for. . . da da da dum. . . losing?!!!

Wouldn't make a difference. South Africa only got 1 bonus point for losing by less than 7, and that was the game against Japan. Scotland haven't got any of their bonus points for losing by less than 7. South Africa on 4 would go down to 3 and Scotland would stay at 2 points.
