So, do you need to register and pay an annual fee(scam) in order to buy something, like Yahoo auction?

It's not really a scam. They are providing a service, and in providing that service they spend a lot of money. It's not unreasonable whatsoever to collect a fee for that.

I thought Yahoo Japan was dropping those fees in order to compete with Rakuten.

You're right, but, I think more people would use the site if there were no fees. Taking a small percentage from the sale sounds easier for all. There is advertising on the page as well. But (around) ¥4,300 a year seems a bit of a scam to me.

Again, it's not as scam. It may be what you consider to be over-priced, and they may be able to get more people if they didn't have said fee. But it's their business, and they have the right to price it however they want. If people don't pay that price, and they make no money, that will be their own fault. But that doesn't make it a scam, it just makes it a business model that you don't like. Since a lot of people are using the service, it doesn't seem that it is overpriced, though without knowing their profitability I can't say whether it's a good business model or not.
