"with a morning departure from Tokyo at 06:20"
And how does one get to Haneda at the proper time when the trains aren't running? Is there a predawn-hour bus?

Stay at a hotel near the airport or go by car are your options.

If you're brave enough you can stay in the airport overnight. It's open 24 hours for international flights. @jojotoday Parking at Haneda is too expensive!
