Nagoya wouldn't be a bad idea either, it's a major city that's close but any major incident in Tokyo isn't likely to reach or devastate Nagoya as much.
The article brings up good questions as what the purpose of all of this would be.
Administratively you can choose backup locations in the far Western Tokyo areas, around the mountains.

This is far far far down the list for Japan-US relations, someone brings it up once and while, but the US has far more pressing issues at the moment then to tell Japan what they should be doing. The US can't even get their own house in order.

It is not uncommon for civil servants / government officials not to fly other nation's aircraft anyway. If I recall there are times US officials have to fly on US airlines. The queen of England goes around on British Airways, imagine if she showed up flying American airlines!

Not very clear what happened. Immigration doesn't check for drugs, they process your passport, Customs searches for that type of stuff. Also at what point was it discovered? Was the man sick when he got to the immigration officer and they question him on being sick (there's also a health station before immigration at NRT), or was something suspicous about the guy for immigration to question him, then the drugs were discovered? Or was it Customs not immigration who thought something was up?

Fault the parents or not or whatever reason the child was at a pachinko parlor, that isn't the point. People have a reasonable expectation that if they go out, they aren't going to have their kids kidnapped and murdered. It might be the pachinko parlor, the supermarket, the department store whatever.
