You are absolutely correct. Japan has its own sources of amoral behavior - without need to borrow from others. Fix the problems within the top, and you will have fewer problems with the masses.
I strongly suggest that they could check just as many IDs while in uniform. Certainly those that overstay their visas do not all run and hide at the first sight of a uniformed officer. Such overt action would draw attention.
On an almost daily basis at my train station, I see plain clothed people approach foreigner-looking people, flash a badge and ask for ID. Of course I presume that they are police.

Just how many golf courses are in Japan anyway? Does anyone know? My guess is that it is 500 or more. If it is anywhere near this number, I wouldn't worry too much over there being 10 on the bases.
The Military doesn't need to be fingerprinted at Narita - they are fingerprinted upon enlistment and Japan can ask the military for the print, as they did this time, or simply send a latent print off to the FBI (as they would for any non-military foreigner).
